I still can't get my head around removing the "A Hideo Kojima Game" logo from the games? That is so pathetic, such a shitty move. What purpose does it serve anyway?

Shooting themselves in the foot, is what it serves. Director recognition is a BIG thing in Japan, much more so than in the US. I cannot see any effect to removing "Kojima productions" from the title other than making people more suspicious and less likely to buy.

Which is good, if Konami want to be stupid, then they deserve the predictable outcome.

Okay, the man produces the most hyped MGS game on ages that will sell a shiton of copies to Konami, so... what this fallout is about? Doesn't he want to make a sequel? That is easy to solve, get someone else to do it and slap Kojima name on it like Sid Meiers do on Firaxis. Does he want to make a new ip? Great, his name recognition could bring some much needed attention to a new Konami ip. Why let the man go away and help sell copies of Konami's rivals games if he could be helping selling Konami products? Does Kojima want to retire? Fine, fill his ass with money, let him retire and get to continue using his name, it worked for Tom Clancy.

There are only four theories:
1 - Kojima wanted to make a hentai game where you slap the butt of 9 year old girls as a new Ip.

It's not terribly uncommon in anime to see fanservice for female characters from the ages of 14-18. As I understand it, Japan plays it somewhat fast and loose in regards to age of consent laws (The age of consent is 13, but alot of the various prefectures have laws prohibiting sex with people under the age of 17-18, like Tokyo's Youth Protection Law. Even those that don't usually have a three year age difference law). They view a fetish towards younger woman (though usually limited in media to simple shit like peeping and overblown lusting) more as a sort of degenerate fetish (and thus the butt of jokes) rather than anything criminal.
