It could be worse, Magus at least doesn't have a completely retarded and non-practical oversized katana, he's ugly as fuck, he can be permanently killed and his appearance doesn't make the story to devolve into a gay fanfic between the main character and him (unlike certain Square game that ruined the FF series)...

Nope, I've never enountered this problem. Make sure you don't have any cheats enabled because sometimes they can fuck up your game. Then again, it may just be a bad rom issue.
Also, I believe saves between snes9x and zsnes are compatible, maybe you could try zsnes to get past that point.
