Age of Decadence unfortunately suffers from word diarrhea

Expeditions Vikings lets you choose between helping the Picts or helping Mercia or smacking down the Danelaw. Your last fights in Britain are going to change according to what you pick. Then you go home and get back on the rails.

Not quite what OP is describing, but if you'll settle for less, how about Temple of Elemental Evil and Pathfinder: Kingmaker? Both allow you to pursue "early" endings which are rather different from their alternatives.

In ToEE, you can choose to progress a side quest to join Haedrack instead of carrying on with the main quest of destroying the Temple and its patron.

In PFKM, the campaign concludes after the confrontation with Nyrissa if you allow her to "get away with it", or it goes on for a new final chapter and boss if you execute or "redeem" her.

Other than that, agree on the Witcher 2 and... oh boy, it pains me to say this, but it does have its own thread here in General RPG Discussion...

Fallout 4.
Sorry, but its faction endings do play out just about different enough from one another, and they have their own triggers for mutual exclusion. You're still picking from a list, but which options you pursue and their ending missions are a bit more involved than DX3's notorious "press button, receive cinematic" shtick.

Fallout 1 itself you can choose if cathedral first or military base. The difference Is tiny but still exists.

Well, that more like having a normal/bad ending and a "true" ending. Pathfinder is unfortunately pretty linear, but a good game nonetheless.

Yes, a small gem in a world where extremely few gems exist
In fact, being able to finish a game very early is one of my signs of a good game (though, admittedly, this is not objective)
