Alpha Protocol is the best choice and consequence game, though probably not the best game with choice and consequence.

Actually answering the OP, Dishonored tracks how many NPCs the player killed and reflects that in future levels. The more you kill, the more guards and rats are in the city, and you will get a dark ending.
