Why was Enclave in Fallout 3 considered evil?

Yeah that was my point. The only actually villainous (and not just stupid) member of the organization is a glorified radio speaker.

They've mellowed out from their FO2 incarnation since Eden is the only one still interested in pursuing the PURGE THE UNCLEAN plan, but learning to be less villainous than genocidal sociopathic AI isn't that big of an accomplishment either. And forcibly assuming control of the distribution of a supposedly free resource to rule the region is still pretty villainous.

They don't do anything heroic either, they brag about helping the community but lets do some fact checking
-Despite having an extensive knowledge of the pre-war tech they didn't bother disarming the nuke in the Megaton

While deactivating the bomb is easy enough (Moira says she could do it), activating it requires a rare component that apparently no one except a rich and resourceful bad guy like Burke could ever find, so it looks like no one bothered to fight the cultists over it. (a few people in-game but supposed to be numerous enough to form a faction). edit: And this subject gives me an excuse to post this perfectly timed shot again.

Why? They have no fucking code, you can just block the entrance they came in and then wait for them to starve. What are they gonna do? Piss into the purifier? The most they can do is figure out the code and turn the thing on, which will provide everyone with pure water? Actually how did they want to keep the water from everyone? The outro clearly shows the river being clean which means that everyone can just go there and take the fucking water. Sure they could build a dam or anything, but they could also do it without controlling the purifier.

Dad Neeson had it, but he went and offed himself so they go after the PC. The BoS would try to destroy the dam so they'd have to fight anyway, and the Enclave don't want to provide everyone with water, just those who support them. I suppose that for most people this is an acceptable price (probably better than being ruled by Caesar's Legion and being disemboweled for gambling), but since they're not the ones who came up with the project and it was supposed to be for everyone...

In dialogue with Col. Autumn on the final mission it's pretty clear his intentions are fairly noble (also unlike Eden he doesn't want to kill all the 'mutations'). However, he's a huge dick who will murder anyone who gets in the way of his 'noble' intentions. So it completely undermines any sort of heroic/good guy vibe the Enclave could have had.

Did you know that when you are being interrogated about the password to the purifier you can guess the correct answer? Autumn immediately shoots you after finding out the three digit combination you gave him works.

Sounds a lot like the Lone Wanderer himself.
