I've never played an isometric RPG with a controller, but I've played one of the nuDeus Ex-es with one. Personally much prefer m+k, but you can get away with a controller for those games.

Try Unepic, i played that game with a keyboard which plays excellent but i'd imagine it to be also quite good with a controller. It's debatable if it has good writing because there isn't that much of a story, but what is there leans towards being a bit funny.
Also i especially liked the games' progression system (and basically most about the game as well).
