Actually, the empire wasn't sith, just Darth Vader and the Emperor followed the old sith ways. Alot of the soldiers working for the empire were truly unaware of the history around the sith and what they represented. Even the sith in KOTOR aren't 'true' sith as is stated in one of the load screen messages from the game. After the clone wars, only a small handful of people continued the sith tradition. Alot of the higher ranking officers in the empire knew of the sith, but did not consider themselves followers of the beliefs of that long dead race.

Edit: Although the empire was formed by the emperor who was a sith lord.

According to some pseudo-historical thing in SW background (i forget where- it might have been in a game, or book), sometime between all this (KotoR), and the Empire period the Sith had a big schism, in which they butchered each other. The survivor decided he'd keep it solely as a master/apprentice thing, avoid armies, and be subtle. A tradition which supposedly continued to Palpatine. Though some of the stuff around the movies now seems to be contradicting that- though given Lucas, no shock there.
