They need to have more of those 'Decision-making' that actually affect the world as a whole. Not just 'ok u screwed another planet, time to start another planet on a clean slate'
I agree wholly to the consequence of gunning down a wanted criminal would result in future negotiations breakdown. It wouldn't sound too far fetched if another villain just tells Shepard 'Well, the slayer of the Rachni, I guess you've moved on to Krogans huh?'. It'll take a HIGH amount of intimidation / charm to convince him to surrender / back down. but at least that's some form of consequences.
