That's muddling up a couple of different concepts.
Alignment and reputation aren't quite the same thing. If something a player does wouldn't be common knowledge, then just don't adjust the reputation score. No extra difficulty there -- it actually saves you work, since to do alignment properly you have to adjust for everything.
Doing individual reactions to your actions is a bit of work. Conceptually, it's pretty clear. Each NPC faction has its own reputation track, adjusted as appropriate.
