Short of implementing destructible materials throughout the gameworld, there could simply be lightsaber-specific interaction points - certain pipes, bridges, pillars etc. which could be cut or critically damaged by a lightsaber but by no other weapons. It would be perfectly canonical, and could work nicely if those opportunities only showed up for characters with certain skillsets or Force powers (Spot, saber throw, etc.). It would also make the acquisition of a lightsaber feel like even more of an achievement, one of Obsidian's oft-stated goals.

A little late now, of course. We'll just have to wait and see if Obsidian gives the lightsaber any non-combat functions.
