I can only imagine it would have done better if it had been on the 3ds, even in the west. People who are mostly interested in JRPG and not much else are not going to own a Wii U.I think one of the main reasons the game bombed in Japan was because of the console it was on and not the content of the game. WiiU didn't do too hot there. Anyway I read somewhere that Nintendo said that they consider this to be one of their major franchises now so expect more #FE in the future.
The Wii U, in pure sales number, actually sold more than the PS4 in Japan.

But in a country where it's hard to even convince people to own a home console rather than handhelds, people tend to own multiple consoles less and all the japanese RPG players are on the PS4 enjoying bloodborne and the soon to come Persona 5.
For comparisons, the PSVita, which was a massive failure in the west, sold 5m, which is about as many units as the WiiU and PS4 combined. Not surprising that it would end up getting all those blobbers. The 3ds sold 20.7m in Japan which is 2m more than it sold in the US, and 4m more than in the entirety of Europe.
There isn't a big market for home consoles in japan these days. Even Nintendo is going to enter the smartphone market too, despite having the highest handheld sales. Nintendo never wanted to make games for something other than their own consoles, but even they still want a bite of that juicy smartphone market.
