Some nominations:

BFG 9000 (Doom, Doom II) - Obligatory. The godfather of epic guns.
"Dark" Zero-Point Energy Field Manipulator (Half-Life 2) - The only weapon you get to use through the last act of the game. It's pretty much just like having telekinesis.
Aperture Science Handheld Portal Device (Portal) - Mindfuckery.
M6D Pistol (HALO: Combat Evolved) - Possibly the most broken pistol I have ever seen in a game. It fires 12.7x40mm APHE rounds and has a 2x scope. You could beat fucking snipers with this thing.
Browning M2 (Fallout Tactics: Brotherhood of Steel) - Good fucking God, have you used this thing before?
PPSh-41 (Red Orchestra) - 900 RPM. 71-round drum magazine. Don't go into CQC without it.
AWP (Counter-Strike, Counter-Strike: Source) - Yet another epically broken weapon.

I forgot about all the great UT weapons and their alternative fire modes. Anyone here purchase UT3? Does it's bot matches still capture the feel of the original UT..or is it awash in console stench?
It's UT...there's not much more to say. Better weapon balance, IMO. Faster paced, if you can believe it, but it's easier to die. Looks like fucking Gears of War. Bot matches are great. The only thing that stinks of console influence is the UT3 engine.

The ASMD, aka Shockrifle. Unreal (Tournament).

The phaser from Elite Force. I mean, the phaser was already iconic, then then someone put it into an FPS.

I've had the most fun with these 2:

Blaster Launcher
Shouldn't need any introduction.

Tactical Nuclear Device Launcher (TNDL) - from my own Unreal mod.
Makes the UT Redeemer seem kinda weak by unleashing a cool-looking firestorm that wipes out most of the map in botmatches. Primary fire is a "smart" missile which can navigate long tunnels on its own. In secondary mode the projectile acts as a grenade.

double-barreled shotgun from Doom 2 - "click click clack BOOM"

grenade launcher from Quake 2 - the only grenade launcher I've ever loved

Cerebral bore from Turok 2
Oh shit, I totally forgot about that. Lots of fun.
