Where was the JLA during all of this? Seemed like a sufficiently big deal to get at least someone like the Flash to spare a second to save the day (one second is more than enough for him)

Like Niles Caulder explained, the JLA are not equipped to deal with LSD, or murderous ideas.

Besides, if I recall correctly none of the big names were part of regular JLA at this point, JLA largely having B-listers and C-listers like Captain Atom and Blue Beetle as the roster. One of the reasons why people reacted big to Grant's JLA was because it brought back the classic team-up of all the biggest DC superheroes.

EDIT: Besides, did Nobody really threaten anybody there?

Mr Nobody was awesome.
Later writers tried to resurrect him, but to me Mister Nobody died there, murdered by the establishment. With only that small scrap of painting left behind. In many ways Grant Morrison's run is just so final, so ultimate that you cannot continue from it, and any attempts have just been futile and met with derision (I don't think the direct follow-up has ever even been collected).
