I only know some SNES games but some are still worth playing. And I heard Gamecube and GBA has some great things too. But what are they?

There's literally dozens of great games exclusive or native to Nintendo systems, but here's two I doubt anyone else will mention even though they are best in genre (or at least top 5 in genre) games.

Sin and Punishment on the Nintendo 64.

Advance Wars: Days of Ruin on the Nintendo DS.

Zelda: Wind Waker is among one of my favorite games of all time. I also think Mario 3D World is underrated as far as Mario games go.

They're pretty much all overrated shit, that's what.

Jesus Christ, the torture I have endured exploring the SNES library with promises of "masterpieces" and "hidden gems" over the past 7-8 years or so has been nothing short of illegal. Most games are ponderous, easy, frictionless, vapid experiences not worth touching in a million years unless you've a gaming Dexterity skill level of a blind level 1 Orc Paladin with no thumbs.

I could do a top 10, but I'm still recovering from the trauma and it's too harrowing to think about it for too long. Link To The Past, Contra 3 and Actraiser are all you really need to touch. Beyond that it's either lame or has a better version elsewhere.

For me, it's Mario Kart, with it's current Mario Kart 8 Deluxe incarnation specifically. It's a game I can play with both wife and kid and everyone is having fun. It's a great thing you can just pick up for couple minutes and then leave. Kid's 8yo, and occasionally manages to win 150cc against me (if I'm properly distracted :D)

Anything with co-op I can play with kid is great: Kirby's Dreamland, Luigi's Mansion 3, Brain Academy.

I like the new Zeldas but really hate the weapon break mechanic...

And from my own distant childhood, Contra fuck yeah! I played it on "Pegasus" which was a NES knockoff available in Poland. Good times.
