There are many companions in the game and I gotta catch them all.
Right now, I have a full 6-man party but I wanna do minsc's quest. Can Minsc and Dynaheir be temporarily dumped and re-recruited ? Also, when I find Dynaheir I am guessing I will have to leave one member to open a slot, so is it better to have them wait at a safe town and go with a team of 5 ?
There are multiple companions that will leave for good if you're playing vanilla BG1 so do save before ditching them. And when you remove them from the group, make sure you're in a location that you will remember and can access easily, as vanilla BG just literally dumps the companion on the spot where they stood when you initiated dialogue.
Heh I remember collecting all the BG1 companions and taking them to the Beregost mercenary house run by Kagain. My mage would come back every so often and switch around companions, even though they all got kinda gimped from not enough xp. I was young enough to ignore their static inactivity and pretend I was running some elite unit. I wish there had been a mod back then that let me take them all to the final fight against Serevok.
I'm playing BG2:EE at the moment for the first time. I set the difficulty to "HARD" and am having problems, which is not to be unexpected. Right now, I'm in the graveyard, and have Misc, Jaheira, Yoshimo, Aerie, & Hexxat in my party. How do I set up party scripts? I tried earlier today and the scripts would not activate. WTF DOODZ!
I didn't start PC gaming till 2004, so I decided to go back in time within the last year to play classic RPG's. I started with Fallout 2 + Restoration Project which grew on me to become one of my top 10 favorite games. Then I moved onto Planescape: Torment, which really, REALLY disappointed me. And this is coming from someone who reads a lot. I decided to pick up Baldur's Gate 2: Enhanced Edition and beat it, after getting my ass stomped in the first scene. I'm now in the Graveyard and am feeling it will become a classic to myself in its own right. Playing the game on "Hard" though in EE is pretty fucking tough, and I find myself spamming buffs before each fight. I know Evocation casts the most DPS, but I'm getting my ass kicked, which is why I need the help of you bros.

Why do you need scripts to begin with? From my experience they don't make the game any easier, just micro manage your party. I would also recommend you either get rid of yoshimo or hexxat as thieves are probably the most useless class to have multiples of. If you want to find more companions, try government district, or the slums, some of the better companions are in those areas.
Unless you have a dedicated cleric(not multiclassed) or some better items the graveyard is going to be all sorts of trouble. In general BG2, especially if it's your first time, is full of areas that you sometimes just have to leave behind until you get higher level or more loot. Play how you want of course, but I'm just sayin, starting gear and no cleric vs lich's and greater mummies is going to be a pain in the ass.

The phasing and hasted spiders and such with their high speed poison? I mean... who has the lowest AC in your party atm? Have you got potions/antidote? Can you cast haste? What class is your PC? I'm guessing you are just getting wrecked by poison interrupting your spell casters and not having someone who can do consistent damage. Hard to tell since you didn't exactly outline the problem.

Yes, I'm dealing with spider mobs. The poison is kicking my ass and I've got nothing that even approaches an AOE Protection From Poison buff. Jaheira is equipped with a Mail of the Dead +2, with an overall Armor Class of -3. I can't use Haste ATM. I'm using Misc at my tank, with AC of 2. The scripts are supposed to automate what my party does on attack, but in EE it's not triggering anything.
It took me dozens of tries to learn to like BG2. My main obstacles were:
Not knowing where the easier quests were, having the hard quests actively pushed on me, and consequently getting curbstomped wherever I turned
The broken in-game time/quest mechanic. As a newbie I rested a lot, and consequently everybody and their dog was dropping quests on me, especially the companions.
I now absolutely fucking love it. I still think the game would've been better -- as in, more approachable without removing any of the challenge for more experienced players -- simply by distributing the early-game quests differently. Still keep all of them available if you want them, but only actively offer the harder ones later in the game. Also tie the events to total party XP rather than passed game time so rest-spamming won't lead to an avalanche of events. (I'd prefer restricted resting, but that would be a whole different mechanic.)
Some other things I did that helped my enjoyment:
Smaller party. Four, three, or two. This gets rid of the badly-written banter/"romance" and makes navigation much easier as pathfinding in constrained maps is really bad.
Embrace the metagame. BG2 is the metagamer heavan. Playing it "blind" is an exercise in frustration. Playing it knowing where everything is, with different party compositions and tactics, is glorious.
Study the spells. I mean, really study them. Understand how immunities work. Then learn to use summons effectively, and I don't mean spamming them and waiting for them to do the job.
The only script you really should use is Thief Controlled because you really do want them finding traps or sneaking all the time. Forget the others.
Some of the easier quests to get you started:
Circus tent in Waukeen's Promenade. Slavers in Copper Coronet: talk to Lehtinan, ask to see the other entertainment options, and explore. The Artist Quest: talk to the guys at the Temple of Helm (or the Temple of Lathander or Talos if charname is a good/evil cleric). The Skinner Murders in Bridge District (although beware the boss fight). The smaller errands in the Graveyard District that don't involve entering the tombs. The Thieves' Guild quests in Docks District.
Some of the things to avoid early on despite them being actively pushed onto you from the start:
The hunt for the cult in the sewers. Firkraag's offer. Tolgerias's offer. Nalia's demand for help (this is not so hard as the others though). The Umar Hills quest.
Also if you go actively poking your nose into dark places, expect to have something bite it off.
Oh, and the spiders?
Did you already go to Dragomir's Tomb with Hexxat?
The DDrawfix solved the mouse trail for me in BG1 and PST.
I used this one: http://bitpatch.com/ie_ddrawfix.html It's probably the same one you used, but it solved the mouse trail problem for many users, so I think the problem might reside in your hardware, maybe? I'm not tech savvy so I can't really help you beyond that.
I think there's been some changes in Windows 8.1 because I do remember playing PST on Windows 7 with the ddrawfix and it was fine. I ran it a second ago on 8.1 and have the same trailing cursor problem like in BG1 16 bit... it's hard to google anything about it

Protection from poison scrolls. Or pick up that evil dwarf NPC and buff his saving throws with potions. Or use disabling and summoning spells instead of evocation.

Yep, Hexxat is in my party. Didn't know she was immune to poison though.
Another thing in regards to the broken time/quest mechanic:
Did you leave your game's FPS at the default 30 or did you bump it up? Mine is set to 45 FPS and it speeds up everything, including game time. I didn't even think about the effect it has on timed quests.
The path-finding isn't that bad in BG2, plus theres fewer of the little narrow corridors as there were in BG1. So having six party members isn't much of an hindrance.

Never had a problem with that in Baldur's Gate, always good to have time for a run to the bathroom or making dinner while the fools run around bumping into everything like drunken monkeys.
