IIRC in Deus Ex allows this (or maybe it's only some people)? Just something I vaguely remember.
Pretty sure you can't kill everyone in Deus Ex, e.g. Paul in the opening sequence, Manderley before you switch sides. Of course both can die at a later date..

Older Spiderweb software games like the original Avernum, Nethergate, Geneforge and the latest Geneforge remakes let you kill anyone you want.

Problem is, it's tactical (no cheesing like Skyrim) so you get shit stomped if you're lower level. People you'd want to turn into psychotic murderer against just end up kicking your ass.

Yeah, there's lots of people deus ex won't let you kill early, and I'm pretty sure there's several you never get a chance to kill (Tong, Savage, etc).
A bit of a letdown, since there's one really cool scenario (Lebedevs jet) where the game actually will let you kill an npc early which would be a truly amazing sequence if it wasn't so out of left field from the game so far.

You can kill anyone in Morrowind, and no, it will not lock you from finishing the main quest, even if the game shows you the message that "you killed this NPC so you will not be able to finish the game, fool!" It's a lie. The only NPC (well, basically he's not even an NPC, but a creature) that should not be killed is Yagrum Bagarn, because he might help you to create a copy of a Wraithguard.
But even if you killed him, you can still beat the game if you have a really insane HP count. Just take Keening/Sunder with your bare hands, like a man.
I believe Morrowind is the only game of such huge scale were you're free to kill everyone.

Hm, if I remember correctly, you can still beat Ultima 7 even if you kill everyone with the Armageddon spell. You can even kill Lord British.
