Why are all these thrones on the dry land and why are half of these islands connected to each other through caves? This map looks like an archipelago, but there are some big continents on it.

Thrones are on dry land by design. Some nations UW are so strong that if I left UW Thrones a early Throne rush would have been certain. Thus, you need at least to plan how to assault and defend aboveland provinces.

Or kill everyone else.

I'm happy to report that I found a way to win battles with MA Atlantis, after soul crushing search.

It requires not using MA Atlantis troops or mages, but it works! It's marvelous!
