Sacred has a pretty nice desert environment, very atmospheric with a good soundtrack.

Dungeon Sieges multiplayer map has a nice one as well.

What I like about the deserts of AC Origins is the diversity of landscapes: the golden sands around the Oracle of Sivah and the Pyramids. The rocky wastelands of the South scorched by the Sun, the barren red hills of Sinai. And a bit of green along the Nile, in the Delta and in some oasis.

If you don't mind switching sand-niggers for cowboys, West of Loathing.

More of a wasteland than a desert, but Lisa: the painful should fit the bill.

And that weird level in BaK, you know which.

EDIT: Stronghold Crusader if you feel like playing rts.

Legend of Grimrock II does have a desert biome, strictly speaking. :M

The same is true of Nier: Automata, mentioned in the previous post.

Age of Decadence takes place in a post-apocalyptic wasteland, but it isn't really a desert and the game doesn't allow you to explore it, anyway.

Morrowind has the Ashlands, but these aren't exactly a desert.

Kenshi includes bona fide desert biomes as well as other types of barren wasteland.

Which was the shortest, most boring planet of them all.

Fire Emblem generally has at least one desert chapter a game. The challenge is that sand hoses movement of most classes, especially of cavalry (who are otherwise good in most games), and (for the 6-10th game) there's a lot of hidden loot to obtain.
