But for anyone who doesn't know shit about mind flayer they would assume there is only one elder brain and you have killed it, thus stop the mind flayer race from rebuilding their empire once for all.
There are even four Illithid Arcanist in the final combat, which makes little sense since arcane study is suppose to be banned by the elder brain.

Yep. Dark Sun : Wake of the Ravager and NWN1 - HotU did a much better job with it.
Also, the greatest treat which Illithids posses is not "muhahaha world domination", is that they tends to take control over influential people and prey upon the most vulnerable. In case of Wake of the Ravager, recently freed exhausted slaves in mines and in case of hotu, runaway slaves from drow cities.
Other problem of Illithids in BG3 is that using their powers is consequenceless. Even accepting the "evolution", only pros and no cons. IDK why modern game devs are so afraid to put nasty drawbacks and consequences which was present in every form of inhuman transformation in previous games. Look how much stuff changes with vampirism or werewolves in Daggerfall. Becoming a mindflayer even if somehow charname manages to maintain its consistency should change the PC in the same way.
Act 3 was so bad and the main story writing was beyond terrible. I think you need at least a good main story or engaging characters. Because either the main plot hooks you or you're hooked in by the characterization so you don't care that the main plot sucks. BG3 sucks at both.
I've tried multiple times to come back to Act 3 and finish the game but I just can't. The boring 3 Gods stuff with the elder brain and mindflayer protector were so lame. I think the final straw for me was talking to the emperor and him telling me about his back story and the game gave me the option to hold his hand. And even though I didn't pick it, the whole vibe of the scene was intimate/romantic and it was just weird.
I've just turned off the game after reaching this point in the game:
